How to earn Club Nintendo Coins from downloaded Games?

I have quite a few digitially purchased games on my 3DS, including Super Mario 3D Land and Paper Mario: Stick Star. Today, I recently found out I can register all of my retail purchased games with Club Nintendo to get points and earn extra goodies, etc. I was wondering how do I register the games I've already downloaded onto my 3DS? It does say that after I've linked my 3DS with my Club Nintendo account (which I have), that I will automatically be able to complete surverys for them and get points, but what about games that are ALREADY downloaded onto my 3ds? Do I delete them and downloaded them again?
