how to redo a minecraft server?

I made a minecraft server on my laptop, then I purchased a new PC and I transfered my server to that computer, and ever since then my minecraft server wont work with the permissons plugins and other things. Is it possible for me to delete my whole minecraft server folder and make a new one, or is there a solution to this? Thank you for whoever can help :)

Also it's a bukkit server. And if I do delete my whole folder, would the server work any more or would it say something like, "A server is running on the same port" or something?

    you could get the latest or preferred craft bukkit from their site, the world can be used again, you may need to get newer plugins just erase everything other than worlds etc, when you reset your folder, run start server.bat (dont delete that) that tells your computer to launch craftbukkit.jar.

    you could portforward to a new port. asuming you know how to portforward, rather than forwarding to 25565, try 25566 and in your server properties file, change the port to whatever you portforwared it to
