Does Nintendo own Gamefreaks(the makers of Pokemon)?
If not, then how much of Gamefreaks does Nintendo own?

Nintendo's Ken Sugimori (you may recognize his name on some pokemon cards) and Satoshi Iwata (or something like that) started it after nintendo asked them to. Check wikipedia. Nintendo owns and actually founded GF.
They should. Pokem is strickley promoted with Nintendo, so I think they do , or if not heavily shared with them.
I dont think so. I believe they just made a contract because they are two seperate companies.
