Yes you do. The only things you keep are your level with skill points, your weapons, and you get 200,000 creds and 50,000 of each mineral if u have a certain achievement. i think its just by beating it.
But yes, you will lose every upgrade such as heavy weapon ammo upgrades and medi-gel capacity upgrades.
