Are the children US citizens traveling to PR from an US state or US territory? If yes, they can travel without a passport. I travel from PR to Florida with my kids and I made for them IDs with photo, some personal data and the names of their parents (my wife and me). Call your travel agency or airline company and ask for any necessary details.
If you are an American citizen you do NOT need a passport to travel to any American state or territory...and this includes Puerto Rico. Children under 18 traveling with their parents are not required to have I.D. Adults need a photo I.D.only, just like for traveling state to state. Look for this statement just under the passport law on the page below.

You do need a passport (even kids), Going to PR its like going into the USA... Unless you live in the states, by being an american citizen you don't need it. But from my experience everything in the airport its easier with it.
