Well, I just checked the National Number Association, and the order goes 1, then 2, and 3 comes after them. So I'd assume that the third one will not be a prequel.
No, it's a full-fledged sequel.
The Lord of the Rings sequels aren't prequels either; yeah, they had flashbacks, but the main plots are still advancing, not receding.
No, considering Sam meets the Transformers in the first movie and he's obviously with them in the third movie.
